GPIO problems after Hardware update to RPI3

Hello.
To write up my building guide to the openajet one-m i'm optimizing the machine.
I now changed the raspberry and did a fresh installation to a raspberry pi 3 (before i used a rpi2).

I did a completly fresh installation but still have no access to my gpios. The Waiting pin has no effct, and the gio high or low command changes nothing (bevore on the rpi2 every thing was working fine, and i'm familar with your commands and the normal behavier).
i tried this but it affect none of the pins

i know this includes inaccessible pins it was just a try.
Shahin, wich lib do you use to access the gpios ?

No I do not think it is a python 3 issue.

Program directly changing memory instead of relying on libraries. Personally I have 4 printers with both pi2 and pi3.
Could you test gpios without nanodlp to see if they are working or not? It is the first time we had a report about gpios.
